General Description
We have tried to design a toolbox that will facilitate research in the field of comparative genomics. Currently, this toolbox is not highly developed, with only two objects.

Binary Multiple Alignment. We have built the binalign object that is designed to represent alignment of presence/absence pattern of binary characters.

Phylogenetic trees. The phyltree object describes a phylogenetic tree, which is inherited from the bintree in the multivariate analysis toolbox.

List of Objects

Multiple Alignment:

binalign
multiple alignment

Phylogenetic trees:

phyltree
phylogenetic tree (inheritted from bintree)

List of Functions

Pattern manipulations:

binarypattern
ensures binary representation of patterns.
decimalpattern
ensures decimal representation of patterns.
grouppatterns
lists only the distinct patterns.
patterninfo
retreives some information on pattern(s).
readexpression
read expression data.
readsamples
reads sample data.
stringpattern
ensures string representation of patterns.
